Onyekuru was on the bench from the start for Anderlecht before coming on in the 64th minute.
Zulte-Waregem, who had Nigerian forward Peter Olayinka (on loan from Gent) in their starting line-up, got off to a flying start as they went 1-0 up in the third minute through Davy De Fauw.
Anderlecht were back on level terms in the 46th minute thanks to Sofiane Hanni.
And in the 59th minute, Adrien Trebel scored what proved to be the winner to secure the win for Anderlecht.
The win for Anderlecht over Zulte-Waregem means they have now won the Belgian Super Cup 13 times.
